There will be a main one from alternator to battery.

could you take a picture of one? think I'm missing parts but hard to say when you don't know what it looks like

In the attached picture does anyone know where these ment to be plugged into?

From the motor to battery, where does it come from ? starter motor? alternator ?

Both. Have you got a wiring diagram?? The very heavy cable carries power from the battery to the starter motor, but here are other wires on the battery +ve terinal that go to the fusebox. You must still have that, it is part of the chassis, not part of the motor. Don't forget the shorter slightly lighter big cable that earths the motor to the chassis.

The third could be windscreen washer bottle pump. Its hard to say without more detail. Get some photos of the whole engine bay so we can see whats missing from under there.

Does the engine run soundly? Were these things connect when the original engine came out?

the problem is i can't start it because i can't seem to workout the positive terminal part, the first picture comes off the alternator which i think another plugs into that then goes to the battery
